• Template-based structure prediction yields accurate models when there is a good query/template sequence similarity. • Phyre2.2 is the next generation of our template-based protein structure modelling portal Phyre2. • Phyre2.2 can identify a template from the AlphaFold database and model a protein not previously predicted by AlphaFold. • Phyre2.2 includes a template library that facilitates modelling of apo and holo structures. • Phyre2.2 employs a new ranking of hits that highlights models for different domains in the query.
